Maybe I'm missing something - is this currently possible? I'd like to turn of natural scrolling but only for specific apps and not in general.

Bumping this topic. Sadly there are a lot of apps out there, where you have no control over the scroll direction and their devs think everybody is using a certain direction.
I’d second that a per-app setting is needed in BTT.
