I can’t really think of anything. Is there anything special in the config of these shortcuts you can think of? Are they maybe set to only work on this keyboard?
I've previously tried to play with:
'auto adapt to current keyboard layout',
'prevent recursive triggers' and
'Works on all Keyboards/Works on keyboards with same type...'
settings, but eventually got the same result with broken media shortcuts.
I don't even know precisely when they stop working. It seems that it happens after one of the Bluetooth keyboard reconnections, but it can't be reliably reproduced; even a deliberate reboot doesn't make it happen.

It's still ongoing and really annoying. For example, this issue occurs after mac was not in use for some time (several hours for sure). After unlocking, media actions bound to function keys stop working, but key combinations with F-buttons (like cmd+opt+F12) still work. Then I restart BTT, and everything works again for a while. I'm forced to restart BTT several times a day. 
Is there anything I can do to help troubleshoot this issue? Could it be related to using BTT and Karabiner at the same time?
ah that is possible. If you can easily reproduce it you could try to disable karabiner for a bit to see.
I think it could be related to the virtual keyboard driver karabiner is using. In that case rebinding these keys in karabiner might be the only workaround
