I am actively using application specific shortcuts with BTT. The problem is that when I switch between apps BTT takes long time to realize that app already switched and it continues to use shortcuts of previous app. Is it known problem? May be it can be fixed somehow? Thanks.

would be great if you'd try the latest alpha version (get via "check for alpha version updates").
There has been a fix that is supposed to target this issue.
